I know how to perform the penetrating rubberbands, but was wondering if there are any methods to linking them back together?

Welcome to the magic Café. Arthur Setterington's penetrating rubber bands is called crazy man's handcuffs these days. Strange you should ask about back together because Mark Fitzgerald's "back together" does exactly what you are asking about. I learned how to do it from Dan Harlan's magic with rubber bands three DVD set.

Also suggest you to check The Daniel Garcia Project Vol.1. Where he teaches a very visual and stunning rubberband effect called Rubber Made.
Here's a description: First borrow a ring and have two ordinary rubber bands ready. First you link the ring to one of the rubber bands, Then for the climax, you hold both rubber bands in your hands and openly toss one at the other, where they link, untouched, in midair. Unlink the two rubber bands and hand them for examination.

Not impromptu, but still a stunning routine.

I do not have the Daniel Garcia DVD set, but I recently went to his lecture and he did both of those tricks you recommended with one rubber band. I liked the effects very much, and I do them all the time. There is a new great effect by Joe Rindfleisch called "Ephipany" that also uses a ring and rubber band that is excellent.

FWIW: Mark Fitzgerald's Back Two-Gether is on Dan Harlan's Magic With Rubberbands Vol. 1, not the Bandshark. It's the second effect on the tape (or DVD).

I originally learned this effect from Michael Ammar's video Crazy Man's Handcuffs. He does not show a "back together" effect, however, he does teach a few nice little follow up routines. One is basically a torn and restored rubber band. The other has a folded dollar bill that is being held by the spectator jump down the "rungs" of a rubber band "ladder".

Jay Sankey also has his own take on this effect on his DVD Front Row Sankey in which the bands do end up linked and left with the spectator.

There are 4 Dan Harlan DVD's on rubber bands, Russ Niedzwiecki has "pinnacle" on DVD, Joe Rindfleisch has a book, and a DVD on rubber band magic, Vince Mendoza has a dynamite manuscript, and is about to release his first rubber band DVD, Daniel Garcia does some good rubber band tricks, Vinny Marini has a plethora of rubber band effects that he is constantly inventing. There's Jeff Pierce, Mark Fitzgerald, and others who are publishing rubber band effects, it is a rapidly growing area of magic.

I learned crazyman's handcuffs also from the Mike Ammar book but prefer the JoDan Link. Which looks like the linking rings?

I prefer doing the JoDan Link.
becuase:

1. No doubling of bands
2. Feels natural for me
3. The rotating of the namd looks very fair
4. The end where it melts off looks amazing

Are you talking about the Joe Rindfleisch book. I have visited, and exchanged rubber band tricks with Joe several times, and he has never showed me anything like you described. I must order his book to see if he is holding something back from me. I will tell you for a fact that Joe has a much higher opinion of Vince's work than you do.
